Not sure I like the exact proposed encounter tree for this one. I think that a more free form sort of game would do it justice. Map the city and detail broad portions of it. Make it domed with a limited number of entrances. Each entrance has pros and cons and different encounters attached to using them. For example, one ground level entrance four have a mob beating on it and anyone opening it runs the risk of being trampled.

Methods of entry: two ground level road entrances, one 2nd story monorail entrance (tack collapsed quarter mile from city), waste treatment plant which is outside of dome, and landing pad on central spire that pierces the dome. A double squad of police wait at the landing pad to confiscate the first air vehicle to arrive for themselves and their families. Mob at one road entrance and gang at the other, the gang will try to rob the PC's or extort from them. Movement in the city is problematic with riots and looting. First stage is gaining entrance and next is transversing the city. Treking across the city is a sandbox affair where players choices impact what difficulties they encounter.

jedion, it's built to allow a free-form (sandbox) game. 
Alpha is separate from Beta. We could have Gamma, Delta and Epsilon sections as well. Each section can lead to another if the Referee desires (...could have the Ref roll a d10 to see which section is next. Smile). Of course Alpha would be mandatory as it's the setup for the adventure. 

Offering suggestions to get from one encounter area to another would be helpful. 

Some ideas;
  • Rival company desires the Pan-Gal research.
  • Local village wants to take their aggression out on Pan-Gal facility while it's defenses are inoperative.
  • Old Coot knew this was coming, the evil empire has been judged!
  • Company security or tech caught stealing property.
  • Seismic recording indicates another more powerful quake is on it's way, roll d100!
  • Long extinct predatory species was breed in underground dome, tens of them are now loose heading towards local settlements. (great to have PC's fly around in an air car saving people).
  • Quake disturbs dam, it will break open completely flooding local village.

Since the city's robotic brain is malfunctioning there is great opportunity to have some real, "What are you doing Dave?" comments. Perhaps the robot brain can be an NPC that the PC's are forced to converse with from time to time. Even pulling stunts like ringing their chronocoms at the wrong time to draw attention to them.

Objectives should not be recover 4 prototypes but rather: 1) recover one prototype 2) recover documents/research/blueprints 3) wipe the computer memory of the PGC facility 4) discover the fate of the key scientist (Professor X) and affect rescue if possible 5) destroy sensitive equipment to prevent it falling into the wrong hands. Finally their could be a binary bomb in the basement of the facility that is code nmed the Eiger Sanction. Its two chemicals that when allowed to mix will take out the whole facility. There is a concern fior the stability of the bomb after the earthquake.

I said binary bomb but it doesnt actually explode it disolves the whole facility one level at a time- "Run Forest!"

Ok, it disolve the basement and the building collapses? Better to place on roof and it disolves down - consuming the entire building.

I was thinking to make it a race against time with inpend doom on the heals of the PCs. But if the PCs are forced to flee down how do they ultimately escape? Sewer line? It could be some foaming ooze of alien tech design ill understood but discovered in the tetrarch pyramids of Laco by PGC and used with the code name "The Cthulu Sanction". Perhaps the PCs are briefed on it but told its simply a small ammount of TD 19 pre-placed in the computer core and sending the codes to trigger it can be done safely from within 3 meters of the computer core. Of course any player told about something called the Cthulu Sanction or Shiva Option and blindly triggers it without actually confirming that there is TD 19 pre-placed in the computer core deserves the world of hurt coming at him. Ie their corporate masters are more concerned about protecting their secrets than they are about some dime a diozen merc trouble shooters. Professor X knows all about the Cthulu Sanction as well and could fill them in on it.
